They have the same compression and same framerate...what else could be different? Otherwise, you should be able to encode them individually and then join the resulting mpeg with TMpgEnc under Mpeg Tools to ensure compatibility. And that's complicated by the fact that in the general case,I can insert frames, but not delete them. I have one little problem though, when I wanted to merge the other episode, I couldn't find "Lame MP3" in the audio compression list anymore.
